How do these guides work? Does it reset each day (ie. uncheck all the boxes in the list) or do I have to manually uncheck the boxes if I want to use the list again the next day?

Yeah, open the daily guide you want to do and reset it and start from the beginning again.
All daily quests reset at 03:00 a.m.
Remember to:
Complete Storm Peaks Prerequisite Guide
Complete Icecrowns Prerequisite Guide
etc.
Or else most of the dailies wont be available.
